If you're talking about the VT01 or VT02, it has the cut-outs. The actual ports are on the mobo. See the ASUS H110S1/CSM for an example.

Q: Will this case fit nvidia jetson tx2?

My TK1 fits, however I had to drill and tap my own mounting holes. The metal on the bottom is really thin so it didn't work very well. I ended up using nuts on the bottom of the case to secure the mounting screws. You might have to do something similar unless the TX2 supports mini-STX mounting.

Dude: This is a mini STX case NOT a mini ITX case: Mini ITX Form Factor 6.7 inch x 6.7 inch ( 17 cm x 17 cm )

Q: Does this case have the brackets to mount a single PCB board inside (i.e. without a mother board)

As I recall it only has stand-offs for a Mini-STX MoBo
