No the board still fits in the box and its a great set

The trays are (nearly) organized by army. As you can see on the pictures - just 2-3 ships are "mixed".

Yes, Feldherr also has foam sets for the expansion Rise of the Empire in the original board game box or as a handy Feldherr MAXI carrying case

Q: Can you store the game vertically with this organizer?

Yes, I would say that you could if packed correctly.
