I have two 100w panels connected in parallel, adding up to 200w. they are 12v panels. can i send these two into the box connected in parallel?

Yes or you can use the box to parallel them. But absolutely 200w is no problem. You can also add several other 200w and use the box to provide a single 12v supply to the charge controller.
