I have the Canon 600EX-RT Speedlite triggered by the Canon ST-E3-RT Speedlite transmitter, will the 478DR be able to trigger this set up?

It's only work with Pokect Wizard trigger, not other brand. The incredible of this, if you use Pocket Wizard trigger you can choose the group / channel to trigger with the Sekonic Lightmaster L-478 DR. It's the best in the market.

Can the L-478DR identify which lens you are using on your camera, to get accurate f stop readings? It recognizes my camera, but what about the lenses

no, it measures the light reaching the subject which is independent of the lens used.It gives you accurate light measurements either in e.v. units, or in f stops. f stopsas a measurement of light are equivalent. Differing lenses will affect the depth offield, but the amount of light will be constant and not vary with the lens. Thus, f/1.4 on a 50mm lens will give you the same exposure as it would on a 100mm lens.

What's the difference between l-478dr and the new l-478d-u?

The DR uses Pocketwizard frequencies to trigger and the U uses Phottix frequencies.

Can the case that this meter comes with accomidate the meter and the 5 degree viewfinder attachment?

No it is a eye glasses type case
