Q: Does this work with card stock thickness homemade cards?

They would have to be kind of slick. You slide your cards out with your hand. Your cards would have to be the same size as regular size playing cards.

Q: Can you just shuffle one deck at a time?

Not sure if I understand your question correctly, but you can use this shoe for one deck, but the cards would not slide as well as it would with a few decks in the shoe. This shoe does not automatically shuffle, but it did work well with 4-6 decks while dealing.
