Q: how do you fix too old wooden window cill? And how do you do a straight joint please

Use a good grab adhesive, they are sold in long tube and are used with 'skeleton guns'. These are all readily available from good DIY stores. Ask in store and the staff will be able to guide you. Use a white flexible sealant to go round the gaps once the plastic is fixed to the old board.

No I purchased the end caps separately.

Q: Where can I get the joining trim for joining this sill on a bay window?

Should be able to purchase them from the same place online as you would buy window boards/fittings etc.
