what is the proper way to install filter and carbon filter? And which side of filter goes out (nylon or paper)

Put the main white filter in first with the paper side facing the motor and the plastic pleats facing you. If you have the pet purifier by Hamilton Beach than use the plastic strips to secure the carbon filters on top of the white filter.

What are the dimensions of the hepa filter, why would I care about the size of the package??

The filters are just under 12 inches long, 5 inches wide, and just over an inch deep. The black carbon filters are the same length and width; but less than half an inch thick. Hope that helps.

Does the black filter go in front or behind the main filter?

My purifier shows the black charcoal filter behind the grill and the main filter behind it more fitted into the purifier.
