will this hold 4 inch long extended choke tubes?

yes. 4" extended chokes will fit in this. the plastic containers that they provide are 4.25" long.

My chokes are 4.25 inches long, will they fit?

technically they should fit. the plastic tubes that came with the case are right at 4.25" long and they do fit. if the tubes you have for those extended chokes are much longer and you wish to continue using them then no. this won't work. if I put three of those plastic containers in one of the little elastic sleeves I have to pull the whole thing out to get one choke tube out if it. maybe it was designed that way? if you're worried about tight constraints and the possibility that you'll end up fiddling with it in the process of getting the one choke you need... you might end up unhappy. I have an O/U so I have 6 tubes in this plus the 2 tubes in my O/U. the little removable pouch will fit an average choke tubed wrench but at that point, it gets pretty tight and the zipper nearly doesn't want to pull shut. there again, I have it at full capacity. I hope that helps.
